Actually, it's the way Samus is intended to be. You see, in the very first Metroid game, the manual kept using male pronouns, and gave the impression that she was a male cyborg. Her gender was left to be a surprise to people who beat the game. But I agree, she really shouldn't be fighting without her suit. I think they did it to emphasize that Samus is a girl. You have no idea how often I see her model posted on games like the Quake series or the Unreal series and people going "Wow, really cool robot dude. I can't wait to play as him." And then following up with "WTF? He sounds like a girl when he taunts or gets hit!" It's really annoying. Nintendo might be fighting the fact that people are still ignorant of her gender.
